True cost to employ
Gross plus employer NSSF and levy
Good payroll records let an employer explain how a salary was agreed, calculated, paid and reported. A folder of payslips alone cannot show that statutory deductions reached the relevant agency. Keep the evidence behind the calculation as well as the final documents.
Use the employer cost calculator as a budgeting cross-check, then retain the actual payroll calculation used. A saved estimate is not a substitute for the employer's approved register. The employer payroll guide explains the wider monthly process.
Keep a controlled employee file
Maintain the employment terms, pay changes, start and leaving dates, relevant employee identifiers and approved payment details. Keep evidence supporting tax reliefs, deductions or exemptions, including the period each document covers. Separate access to sensitive supporting documents from the wider payroll summary.
A pay-rise letter should connect to its effective date and the first payroll using it. If it is backdated, retain the calculation of the arrears instead of leaving an unexplained extra amount in the register.
Build a complete monthly payroll pack
| Record | What it establishes |
|---|---|
| Approved earnings and attendance inputs | Why salary, overtime or leave adjustments were included. |
| Payroll register and calculation settings | How gross pay became taxable pay and net pay. |
| Individual payslips and payment confirmation | What was explained to the employee and what was paid. |
| Submitted returns and acknowledgements | What was reported for each obligation and period. |
| Payment references and receipts | What was remitted; match it to the relevant account. |
| Reconciliation and approval | Who checked totals and how differences were resolved. |
NSSF's employer service provides separate return-management and electronic-payment functions. KRA similarly distinguishes a PAYE return from payment. Preserve both sides of the process rather than treating a successful submission as proof of settlement.
Use a reconciliation that someone else can follow
Suppose a payroll pack contains KES 300,000 gross cash earnings, KES 80,000 employee deductions and KES 220,000 net bank payments. The first control is that deductions plus net payments equal gross earnings. Employer-funded contributions sit outside that employee-deduction total.
Next, match the KES 80,000 deduction total to its separate destinations: tax, statutory contributions and other deductions. These illustrative totals do not prescribe tax rates. Investigate a difference rather than inserting a balancing number with no explanation.
Check retention requirements before deleting anything
KRA describes a requirement to retain tax records for at least five years. Treat that as a minimum tax-record reference, not permission to destroy every employment document on its fifth anniversary. Different records can have different retention triggers, and an unresolved assessment, dispute or other legal requirement may require preservation for longer.
Maintain a documented retention schedule identifying the record category, relevant legal basis, date from which the period runs and any hold preventing deletion. Keep backups readable and test restoration. When changing payroll providers, export the historical calculations and supporting records before access ends.
Preserve the correction trail and year-end totals
Keep the original result, reason for the change, approval and revised output. Link any amended return or additional payment to the correction. Reconcile annual employee tax records to the monthly payroll, including joiners, leavers and arrears.
For the submission evidence, use the PAYE return checklist. For the calculation trail, see salary arrears and PAYE and the payroll correction guide. A clear history protects both the employer and the employee from having to reconstruct decisions from memory.
