To correct a filed Kenyan PAYE return, use iTax’s amended-return process for the affected employer obligation and period. First establish what is wrong: a payroll calculation, the information filed, or the allocation of a payment. These are different problems and may need different remedies.

Use the employer cost calculator to cross-check ordinary payroll costs, then the employer payroll guide for the wider monthly process. A calculator does not amend a return or determine the treatment of historical payments.

Build a correction pack before logging in

Collect the original return and acknowledgement, payroll register, payment references, receipts and the documents supporting the change. Make a short schedule showing each affected employee, original figure, corrected figure and reason. Keep the employer PIN, tax obligation and return month visible on the cover sheet.

If only the payment was posted to the wrong period, do not change accurate salary figures to make the ledger balance. Ask KRA to resolve the payment allocation. If the underlying payslip is wrong, start with the PAYE calculation correction checklist.

Use the amended-return route

  1. Sign in through the official iTax portal using the employer’s authorised access.
  2. Under Returns, choose File Amended Return. Confirm Income Tax – PAYE and the affected period.
  3. Use the current official form and instructions for that period. Reconcile the complete revised return, not just the difference you want to change.
  4. Validate the file and resolve errors against the supporting payroll records before submitting.
  5. Save the submission acknowledgement and monitor the amendment status and resulting ledger entries.

KRA’s correction FAQ identifies the amended-return option. Interface fields and templates can change; follow the current portal prompts rather than an old screenshot. Retain both versions, with an explanation of who reviewed the correction.

An increase and a decrease are handled differently

KRA’s amendment guidance says an increase in liability is automatically validated, while a decrease is subject to approval before it reflects in iTax. Submission alone therefore does not prove a reduced balance has been accepted.

Do not assume an approved reduction automatically becomes a cash refund, or deduct it from a later payment without checking the account and applicable procedure. Keep any KRA requests and responses with the correction pack.

Example: reconcile liability and money already paid

Suppose the original return declared KES 40,000 PAYE, but the supported corrected total is KES 45,000. The increase is KES 5,000. If KES 40,000 has already been correctly allocated, that leaves KES 5,000 principal before any applicable penalties or interest. If nothing was paid, the outstanding principal is not just the KES 5,000 difference.

Conversely, a correction from KES 40,000 to KES 35,000 requests a KES 5,000 reduction. Track approval and the ledger outcome. These are reconciliation examples, not tax-rate calculations.

Close the employee and employer records together

Update affected payroll summaries and P9 records so they can be reconciled to accepted returns. Tell the employee what changed and which period it affects; do not quietly overwrite the old evidence. For the normal monthly process, see filing PAYE returns. Use the payroll records checklist to retain the complete trail.
